IIS "forgetting" CGI dir's

I believe this has been referenced before, but I can't quite seem to
find the archives.

Running IIS 3.0, we have virtual domains (not the root domain) with cgi
directories listed as execute allow and aliased to the IP of the virtual
domain as /cgi-bin etc.

Problem being, every once in a while IIS get's amnesia and starts doing
things like:
Can't execute script.pl not found in c:\inetpub\wwwroot\cgi-bin

Well, no duh right, since the script is in something like
c:\inetpub\anotherroot\cgi-bin

Someone had mentioned a workaround I'ld be interested in trying to
implement...
